testing Pelegant on elegantExamples

I am testing Pelegant

[This is elegant 25.0.3, Mar 2 2012, by M. Borland, W. Guo, V. Sajaev, Y. Wang, Y. Wu, and A. Xiao.
Parallelized by Y. Wang, H. Shang, and M. Borland.]

on our local cluster. I have started with some examples taken from elegantExamples/parallel/DA,FMA,LMA. All worked fine. I then (maybe naively) tried to run another, randomly chosen case with Pelegant. I have picked up elegantExamples/acceptance/energyscan1 and submitted a job with Pelegant.

qsub -V -q ap-high.q -pe openmpi 4 /dls_sw/apps/openmpi/1.6.5/64/bin/mpirun Pelegant run.ele

The job crashed leaving a log file with this message:
Fatal error in PMPI_Bcast: Invalid root, error stack:
PMPI_Bcast(1478): MPI_Bcast(buf=0x993788, count=1, MPI_LONG, root=1, MPI_COMM_WORLD) failed
PMPI_Bcast(1440): Invalid root (value given was 1)

My question is. Can any of the elegantExamples be run with Pelegant, or are there some limitations on its use?
Concerning the error above, is there any advice/clue about it?

Marco,

In general, all of the examples should work with Pelegant. I tried the one that gave you a problem and it ran fine. Did you have trouble with other examples?

I meet the same error

Fatal error in PMPI_Bcast: Invalid root, error stack:
PMPI_Bcast(1606): MPI_Bcast(buf=0x9050e8, count=1, MPI_LONG, root=1, MPI_COMM_WORLD) failed
PMPI_Bcast(1568): Invalid root (value given was 1)

I googled this message and it seems to be coming from using a different MPI implementation than the one it was compiled on. If you are using the openmpi then you need the elegant.openmpi RPM file. If you are using mpich then you need the elegant.mpich RPM file. These were built using the standard system libraries. If you are using a newer release of openmpi or mpich than the standard system libraries, it may or may not work. If it doesn't, you will need to use the Build_AOP_RPMs script and supply it with the path to mpicc for the version you are using.

On my computer,there are two mpiexec commands
/usr/bin
/home/tiansk/elegant/mpich2-1.1/bin/

the second one is in my account,that is the mpiexec command I wanted so

I changed the ~/.bashrc file and change the PATH.

The problem is resolved.

but,when I try to plot some pictures,I meet an error report.


sddsplot -column=x,y run.los -split=page -sep=page -graph=dot -samescales


warning: problem reading data from file run.los
Error:
Unable to read page--unrecognized data mode (SDDS_ReadPageSparse)
error: no datasets to plot

I think in the output file run.los,there is no data.


I run the command

mpiexec -np 2 Pelegant run.ele

in the cygwin on a windows computer,the program is running very well andthere are no error report!

What version of Linux are you using? I tried to figure it out from our download log but you've downloaded elegant for lots of different versions of Linux. I want to run the same version and run it against mpich2-1.1 to see what is going on.

I have two linux computers,the versions of Linux as follow:

Linux version 3.14-2-amd64 (debian-kernel@lists.debian.org) (gcc version 4.8.3 (Debian 4.8.3-7) ) #1 SMP Debian 3.14.15-2 (2014-08-09)
Linux version 3.10.0-123.el7.x86_64 (mockbuild@sbuilder.fnal.gov) (gcc version 4.8.2 20140120 (Red Hat 4.8.2-16) (GCC) ) #1 SMP Thu Sep 11 15:55:14 CDT 2014

the elegant version installed respectively as follow:

elegant-28.1.0-1.debian.8.1.mpich.x86_64.rpm
elegant-28.1.0-1.rhel.7.mpich.x86_64.rpm


I used pelegnat to test examples :elegantExamples/parallel

Simulation program can be run perfectly!

I wonder:are there some files cannot be used Pelegant?

I tried that example (acceptance/energyScan1) with Pelegant 28.1.0 and had no problems. The plots seem fine.

The two attachment file are the output files using Pelegant with Debian Linux and Cygwin on Windows,with Cygwin, the output file is GOOD,the output file with Debian is not, two output file size is not consistent...
