I don't have a good solution. The cygwin pathname /cygdrive/c/Program Files/APS/Elegant/coreEmittance is valid in cygwin but once oagtclsh starts, it runs in a non-cygwin aware Tcl/Tk interpreter. And I can't tell if it is the /cygdirve or the wrong slashes or the spaces that are causing the problems. Only real solution I can see is to copy the coreEmittance to the local directory and run it with the command ./coreEmittance

And if you attempt to run it in a standard Windows command prompt, you will need to type:
oagtclsh "c:\Program Files\APS\Elegant\coreEmittance"
