I can't comment on why AT and elegant give different results in this case, since I don't use AT. We did a comparison of AT and elegant for the APS upgrade, and the results were very similar.

The CSV file is still not quite right. You have 202 distinct x values. Most are separated by 0.1 mm and have 201 occurrences. Chao,

The problem is that your CHARGE element is downstream of a recirculation element (RC). So the beam only sees the CHARGE element on the first pass through the beamline. I don't think you need the recirculation element.

Gunn, There are two ways to get this. You can supply a filename for the final output in the run_setup command. You'll find the Rij values in parameters in that output file.
